Is this a POP3 account?

Do you have a lot of messages inside Deleted?

Since with POP3's limitations, messages are not actually deleted from the server until you delete them from the app's Delete folder --

-- keeping a lot inside Deleted will cause the app to run into those messages (in Deleted) when it checks mail.

I recommend keeping the Deleted folder in check.

You can also increase how many messages the app "looks at" when it checks mail. Long press the account -> options and folders -> account options -> increase "Messages to sync" (formerly "Messages per page") from the default 25 to something like 100 or 250.

PS - for "ASAP" responses, it's better to email me directly at kmansoft / gmail

Yes, it is POP3.  It is Google App email account.
I never had this issue before.

About a week ago, all 3 of my accounts somehow got deleted from my Samsung Note 3.  I assumed my little kids had accidentally deleted them.  So I re-set up all 3.
But now I am getting this issue.

There is only 342 in Deleted folder.

PLEASE HELP.

Gmail's POP3 server is very special.

It only "shows" each message to a mail app once, and then never again.

If you really need POP3, please add "recent:" to your login in AquaMail -- as described here:

https://support.google.com/mail/answer/47948?hl=en

In Aqua, long press the account -> account setup -> Manual

You'll be looking at incoming server settings. Just add "recent:" before your "foo@bar.com" login.

However

I really recommend using IMAP for Gmail accounts (both free / personal @gmail.com ones and Google Apps ones, there is no difference).

You'd need to add the account again into Aqua. Tap Manual after entering your name / email / password.

The incoming server type should be IMAP (default), the rest is imap.gmail.com + SSL + port 993, outgoing is smtp.gmail.com + SSL + 465. Your login should be "foo@bar.com" for both servers and back on the initial account setup screen.

Now you'll have access to folders, two-way sync for read/unread/starred state, etc.

Once you've added the account into Aqua as IMAP, and verified that it works to your liking, you can delete the POP3 version from Aqua (long press the account / choose from popup).
