Title: Adding Custom Folders

If I add additional folders to my email account on the server side, i.e., in addition to the Inbox, will AquaMail recognize them so they'll also appear in AquaMail?

Yes, Aquamail will recognize them if your account is IMAP or Exchange, not POP3.
If you want those folders to be synced on a regular basis, you'd need to choose which ones. For that see the FAQ, "How do I access server side folders?" http://www.aqua-mail.com/?page_id=227
Or, if you don't have new messages routinely arriving to those messages you can access them "at will" via "Other folders".

And just to clarify: POP3, from 1996, does not provide access to server folders (or uploading sent, or sync'ing read/unread). These are limitations of POP3 not Aqua Mail.
