In my phone I get notifications for new emails. When I try to delete one, I get a "to be deleted" option which requires confirmation from the phone. Meaning I have, each time, to unlock the phone and confirm the deletion.
Is there a way to overcome this so that messages can be deleted from the phone?

I am not sure if you can do anything about the confirmation while the phone is locked. (I'd suspect that might be by design: a person without access to your pin cannot sabotage your phone, including deleting your messages.)
There is an option to disable confirmation for deleting messages, but I am not sure if you'd be still allowed to delete messages without going behind the lock.

Please make sure that Aqua Mail settings -> message notifications -> smart watch enhancements is enabled (checked).
Then the app will use a different "action ID" for smart watch notifications specifically, and won't ask for a confirmation (assuming Samsung's Gear app does propagate them back properly).
