I love the ability to delete or mark emails as read from the notification window. However, the option to do so does not always appear. Is there a setting somewhere I have missed? I checked my notification settings and it is marked for delete and mark as read from notification, so I am unsure why this appears to be inconsistent.

First, the buttons will only show if there are fewer than 5 messages in the notification -- since it doesn't make sense to delete "12 unread messages" not knowing what they are, and only 5 fit in a notification.
Second, Android may "collapse" a notification, hiding the details of those messages and the buttons too.
This is independent and out of control of AquaMail, happens when a notification is drawn on the screen.
To expand a collapsed notification -- this varies by make / model / version -- try swiping (pulling) down on it, or "pinch zooming out" horizontally (for Android before 5.0, I believe).

Thank you! I almost always have less than 5 notifications so I do believe it is an Android thing. I didn't even think about that. Thanks again for your help.

It's not 5 *notifications* it's more than 5 messages in an AquaMail notification.
