Settings:
I have animations turned off.
Swiping left marks as read without confirmation.
Context:
In Smart folder (only unread and starred messages). Swiping works normally on messages 2+
Problem:
Swiping the top-most message causes a lag in the UI of approximately 500ms. I cannot interact with the app while this is happening.

Wow. Is this lag there as soon as you start swiping -- or did you mean the swipe command takes this long to execute, once triggered?
Yes, knowing the device and Android version would be useful too.

The swipe command begins executing as normal, but the animation takes about this long (I have animations turned off but maybe this is different). By animation, I mean that the swiped message is cleared and the rest of the messages are shuffled to the top. Before the update, it was the same, just much faster.

Correct in the sense that the app doesn't crash, but I am unable to interact with the app until the animation completes. The animation hasn't changed since before the update, just gotten much slower.

The animation -- if we're talking about the "color splash" one -- is the same as before, about 150-200 ms.
Perhaps you mean the animation of the remaining message list item "sliding up"? This is a bit longer, I believe (it comes from someone else's library which I'm using), but also not quite 500 ms.
Anyway, please try updating to the latest "development" version from last night, 1.6.2.6-pre6, here on the forum in the "development builds" section:
- Has an optimization which makes the message list smoother
- When the app's overall "use animations" is OFF (as yours is, I believe), the "slide message list items up" (or "down to make room for a new message") animations are turned OFF too.
