I wanted to try CyanogenMod13 on my OnePlus Two, but after configuring all my favorites apps, it started to reboot every 5 minutes less or more.
I reseted everything and installed the bare minimum : CM13, gapps pico (only the Play Store) and Aquamail (I needed my mails).
Then it started to do the same.
I removed Aquamail and it seems to work fine now.
Is there any issue between Aquamail and CM13 or Android 6 ?
Is there any work around ?
I would be very sad to give up on Aquamail as I got used to use it.

I am very sad by a firmware bug causing reboots.
And that's exactly what it has to be:
Android isn't like Windows 95 where an app level bug (if that's what it is) causes system level failures. Or is it? :)
I suspect a low level issue with the GPU driver, and/or WebView. You may want to uninstall WebView updates (via Play).

same here, did a clean flash, and am experiencing random reboots.

Yes. I installed Bootlog Uptime and now see that my phone reboots at random intervals even when it's sitting untouched overnight. I'm running the 12/18 nightly build. The shortest interval between reboots was 2m 41s and the longest was 3h 57m 15s.
Hi, I am getting the same random reboots, while phone is active or sleeping. However I can initiate a reboot by turning on then trying to turn off Android debugging in dev options. This happens every time. Also when viewing a gif in Google+, going full screen, rotating the phone to landscape and checking notifications also forces a reboot. Hope this helps, I really want to get this issue solved.

I do know that this discussion is about OPO (One+ One) and you have the OnePlus Two -- but that doesn't change what I wrote above.
A system level issue which has to be fixed in system software.
( and that's an *unofficial* ROM, too, as far as I can tell )
