Somehow AquaMail deleted ALL the messages from my main email account. This is setup as a POP3 in the app
I can only guess that when I deleted the messages in the app and then emptied the deleted folder, it deleted the messages from the server.
I NEVER want AquaMail from deleting messages from this server. Depending on where I am at, I access this email account by webmail from each of my two computers and ipad. I need to keep the messages on the server until I delete them manually.
Is there any way that I can configure AquaMail to do this?

Aqua does not delete messages from POP3 when checking mail, if that was the scenario.
Note that Gmail, when used over POP3, will report each message to mail apps once and only once, which looks like messages having been deleted.
Or are you asking about how to "delete without deleting"? Delete in the app and keep on the server?

I am not sure at what point the messages were deleted. It may have been when I deleted the messages from AquaMail's deleted folder
But AquaMail was definitely the cause. I did not use any other app or device to check email and the server did not have any issues

Deleting mail on the server when deleted from the phone is not really an AquaMail thing, it's more just the way POP3 works. Some email clients may have an option to sync/don't sync deletions with the server, but in my experience they're kinda iffy. Works with some services but not others.
There's some workarounds...
Don't ever empty the Deleted mailbox.
Keep email in the Inbox so you don't delete it by accident.
Move email in a desktop client to a safe Keepers or Important folder on the computer. It won't sync to the phone, but if email is deleted on the server you still have it available on the computer.

How can I delete messages in AquaMail without deleting them from the server?
Each account has a setting for the default way to delete messages. The initial setting is “move to deleted first, delete from server when purging the deleted folder”.
To change the default: long press the account in the main screen and choose “Options and Folders”, then “Account options”.
Tap “Deleting messages” and choose “Hide in the app, keep on the server”.
This will change the default action icon for deleting messages from this account to “hide”.
Hidden messages can be restored by using the menu in the message list view. They will be also automatically deleted from the app at a later point to reclaim storage space.
Note that it’s not really necessary to delete messages from the app — old messages are automatically deleted over time without affecting the server, keeping storage usage under control. The default is to keep 250 most recent messages per folder (and can be changed in each account’s Folders and Options as “messages to keep”, renamed as “messages to cache” in 1.4).
Or, get rid of POP3. Convert the account to IMAP if possible.

To reiterate -- Aqua does not delete messages from the servers in POP3 accounts *when it checks mail* -- and I'm repeating it because some desktop mail apps do (by default, or via settings).
Now, about messages being deleted from the server when you empty the Deleted folder -- yes, and it's a "working as intended".
If you don't want that, either 1) leave any messages you wish to keep in the inbox -- or -- 2) use "hide in the app keep on the server" (by making it the account's default delete method).
