There is no possibility to delete or create folders within AquaMail. Please use your webmail account to organize folders and subfolders.
The reasons for this are described by the developer in these posts:

I have deleted folders in my webmail account (previously synched in AquaMail) that still appear in AquaMail. When I 'refresh' the folder in AquaMail (that has been deleted on the server), I receive a message: "Mail folder is missing on the server."
But I can't get these obsolete folders to go away in AquaMail. (See attached screen shot.)
Other than this little quirk that is difficult to figure out, AquaMail is a fantastic email app.
Please advise regarding folder deletion.
Thank you.

Thanks for your reply. I know how to 'refresh' a folder, and how to 'sync' each mail account from the main page. But not sure how to refresh an account. Please provide procedure and I'll try it.
Thanks again.

Seriously? Every time I want to delete a folder that doesn't sync properly I need to delete the account and start over?
Yikes.

Wait, you're not asking "how to delete folders in Aqua".
You're asking "how to get Aqua to re-sync its folder list".
Simple.
Long press the account -> options and folders -> folders.
Let it refresh.
Done.

Oh God it's so easy when you know how.
Thanks!
