First of all, this is an amazing program and Kostya is very supportive and responsive- thanks.
I have noticed for a while that when I have multiple accounts with separate widgets on the home page that when I check one email account, the badge that shows orange for unread/unchecked messages for the other accounts turns back to the default blue color, rather than staying orange. Any way to have checking one account not affect the unread/unchecked badge of the other?

The "this folder has new messages" indicator (shows as a star in the app's main UI, or the orange/blue color on the widgets) is reset when you open that respective folder...
Opening the smart folder resets this for all folders. Is this what you do? Open the app's UI, and the smart folder there?

No, I actually don't use the smartfolder. I have separate widgets on my home screen for each email account, which open to their respective Inboxes. When I open one account's inbox through the widget, the other account's widget's badge changes from orange to blue as though it were opened as well.

Thanks for clarifying. Sorry to say, this is a "can't reproduce" -- I just walked through this scenario using two separate accounts.
Could you try the latest development build from here:

And if the issue persists, can you capture it in a debug log (see below)?
